You can have Iron open PDF and Windows Media Player files by default.
However, these files are not opened in a temporary folder, they are saved in the downloaded files folder.
By time, this folder will grow to a considerable size if you don't empty it manually.
Even if this is not a great issue it is still annoying. There doesn't seem to be any way of setting preferences to delete these files after closing the PDF viewer or Windows Media Player. Using various Application cleaners doesn't seem to solve this problem either. This is one thing you would want in a new release!

it's not an iron "issue", it's a chromium / chrome one
you choose only to do some other operation on that file (open it using some dedicated application). originally you wanted to download that file.

you can change your default Download location to some TEMP folder seen by your favourite cleaner

Yes, that is exactly how I delt with this problem; I have Ccleaner to clear a temp folder of my choice.
Maybe Chrome will eventually change this habit of storing files, and that it will "spill over" to Iron...
